Dès 1338, Philippe VI, dans l'obligation de se déplacer constamment pour livrer bataille, lui confia les pleins pouvoirs en son absence. Cette fonction lui attira une bien mauvaise réputation, accentuée par sa difformité - Jeanne était boîteuse -signe d'une possible signature maléfique selon certains. Jeanne de Bourgogne mourut le 12 septembre 1348, peut-être entraînée par une épidémie de peste.
